For starters the museum is no where near Trafalgar, so the easiest and quickest way to get there is by Underground.
From waterloo underground station get the Jubilee Line (Grey) northbound to the next stop which is Westminster. Here you will have to change onto the District Line (Green) and go westbound to the second stop which is South Kensington (My Home) and from one of the exits you can see the museum!
The Journey should only take between 10 & 15 min

The cheapest way is by London Underground – at Waterloo, get on the Bakerloo line going Northbound towards Queen’s Park, then change at Embankment station and get either the Circle line or District line Wesbound. Get off at South Kensington and it’s about 5 minutes walk away and very well signposted. This should take about 20 minutes.
Alternatively, there are plenty of black cabs at Waterloo and depending on the time of day, this will cost around £10-£15 for up to 5 people.
The above are all good suggestions put I would come out of Waterloo station and walk over to southbank and over the bridge to Embankment tube station (all well sign posted). Then get the circle or district line to South Kensington. It is really nice on south bank and the views over the bridge are lovely!
